Go in and edit your Web App.  Select the Map Tab. You can set default extent in here. Or what I would recommend instead is go to the Web Map that your Web App is based off of and edit that.  Click on the Settings Tab and manually set your extent.  Then go into your Web Map verify the extent is as you want it and save the Web Map. ...
