I've also experienced this issue; Dirty Areas not being removed after a successful validation. This was seen in Pro 3.0.1 with a standard topology. Data is stored in MSSQL, traditional versioning, 10.8.1.

A comment 4 years after might not help the OP, but might help others. I experienced this error during an append that was stopped prematurely. As a result, orphaned records remained in the Hosted Feature Service (HFS). This wasn't immediately obvious because the Data tab of the HFS's item page was showing 0 records (as expected, this was post truncate). I had to extract and download the HFS as a file geodatabase to see that half of the records still remained. There was no way to clear out these records in AGOL or the Python API for AGS, so I had to delete the HFS and start over.

I changed the python script file in windows explorer by opening the right click context menu and choosing Rename. double clicking the file name. The script was an externally referenced file (not embedded).

This is just one of many test toolboxes; it is not the original toolbox that I encountered the problem. At this point I believe my project is corrupt. I simply can not create a script in a toolbox without getting the HRESULT EFAIL error described earlier.

After changing the file name of a python script in file explorer, which is referenced as a script in a Toolbox, all script tools in the toolbox will lose their name when displayed in Catalog View. This doesn't quite target your use case, but I found it helpful when trying to set the active map in a project. If a script is run via a Task the Views setting can be applied to Activate a map and close others. This was super helpful for me. Ideally this could also be achieved in ArcPy as well.

This method took about a minute, which is a vast improvement over changing the version per layer. Thanks for the suggestion! I used updateConnectionProperties to change the version. project = arcpy.mp.ArcGISProject("CURRENT")
