Fred Couderette you mention that you were working with Esri support. Do you still have a case open? "This was also confirmed by the ESRI support team, who had no explanation to this issue." As the issue is not resolved, I'm assuming support is still working on this with you. Do they reproduce the same error when working on Windows Server 2008 R2? Are you able to upgrade ArcGIS Pro to 2.2.1 and try the workflow?

It looks like we have an enhancement request asking for the difference to be better explained in the help: [ENH-000105422: Please document differences in the addOutputsToMap environment setting between scripts run from a toolbox and scripts run from the Python window.] From that request, "In ArcGIS Pro, when the addOutputsToMap environment property is set to True, and a script is run from the Python window, a new layer created in the script is automatically added to an open map. This is not the case when running a script from a toolbox. In the latter case, it is necessary for the script to have an output parameter for the layer or feature class created in the script. The parameter can be either Output or Derived, but the new layer won't be added to the map unless such a parameter is present." So to answer your question, yes, there is a difference and if running from a toolbox, you'll need to modify the script slightly to create an output parameter for the layer or feature class created in the script. So it looks like both Ed Harrell and Eleza Kollannur are experiencing crashes. When you get the serious application error dialog are you both entering your email address, a description of what you were doing at the time of the crash, and submitting the report? Please read Report software errors—ArcGIS Pro | ArcGIS Desktop for what we do when we receive those reports. From that help and as Tom mentions above, "If you can reproduce the serious application error by a definite series of steps, you should also contact Esri Support or your international distributor to report a bug." For now, though, please go to C:\Users\<username>\AppData\Local\ESRI\ErrorReports and send the latest dmp file to me at [email protected]. You can see which version generated the report and the time and date of the report so you know that you're sending the latest. We'll analyze those and can be in touch directly if you send them. Glad there are no issues when projecting on the fly! I just ran a quick test with my own data in UTM 17N in a map in WGS84 web mercator auxiliary sphere and don't see the issue. I understand that you're not able to share the data but in this case I think we would need to get it to investigate this further. Could you share just the geometry with no attributes? And just the small subsection that demonstrates the display issue?
