I've tried changing settings in my test copied app I tried earlier, and have not been able to surface any issues. You don't mention the Instant App you are using above, but I'd encourage you to detail the repro steps or to open a support issue so that the support staff can develop a repro case for the dev team to look at.

I ran through a few quick tests this morning, duplicating your case where you are the admin and attempting to copy a Nearby app authored by another member, with a map authored by yet someone else. As org admin, I was able to configure the app owned by the other member and successfully copied that app bringing over all settings - theme, info panel, tools. As far as I have been able to determine, everything works as it should. One variable that I did not explore is that you mention that the app and the map are shared in a group. Is that map/app sharing limited to the group members, or is the group simply being used to organize the work? Who is the owner of the group? You could easily test this yourself by temporarily moving the app and map out of the group and trying the copy again.

As a workaround, and depending on what you need in your Portfolio, you could configure an Instant Apps with the measure tool (and other tools you want) and add those to your Portfolio instead of using maps directly.

Yes! Your Portfolio Instant App is using live maps that are built using live layers, so any updates to those maps, or layers you've used to build those maps, will be reflected in your Portfolio app. One thing to keep in mind, the maps in your Portfolio are referenced using the item ID, so if you do something like Save As with one of your maps, that of course will not be automatically reflected in Portfolio. But any changes to the maps/layers you've got in the Portfolio will.

Yes, if you have uploaded or uploaded and published those shapefiles into your full ArcGIS Online account they will not go away, even after your Pro trial does.

When you zoom to Detailed Damage Information the symbols displayed are uploaded PNG symbols from NAPSG (though I have also been told those damage assessment symbols are being revised).

Uploaded symbols are only displayed for a user in their browser until browser cache is cleared. So if those symbols were uploaded ones, they would not show up for you. Were it me, the easiest thing to do it seems is to make those PNGs and add those as uploaded symbols, especially if all you need is 8 of them. After checking with members of the basemaps team, what you are seeing are artifacts in the elevation data used in several production basemaps and prototypes. These are very localized and as you note only occur at specific LODs. These are known and are being resolved. These will be in a patch happening prior to the ArcGIS Online update currently scheduled for June 14th. These elevation artifacts will be corrected in a patch scheduled for June 7th, you won't need to do anything they will just disappear.
