I presume the map wasn't empty when you ran the tool, so right-click on the layer in the table of contents and select "zoom to layer". It may be there but doesn't have a defined coordinate system so it is appearing out of the current bounds.

Not everything is imported/converted when an mxd is brought into pro. I presume you are talking about this type of grid? Custom grids—ArcGIS Pro | Documentation I suspect you may have to code a solution if you have many to do

Open a python window within arcgis Pro then and enter from arcgis.gis import GIS if it doesn't raise an error, then the arcgis module is working fine using the arcgispro-py3 environment. You might want to preface the above with a basic import import arcgis and see if that works if the aforementioned doesn't if it doesn't, then you have installation issues. Running a "python script" doesn't guarantee anything, you need to know if you are using the base arcgispro-py3 environment or a clone or a separate conda environment. Pro can handle scripts/commands when they are run from within their python window, arctoolbox tools or their jupyter notebook environment, anything else needs to be tested.

ArcGIS API for Python if it can't be resolved simply, then raise an Issue on Esri/arcgis-python-api: Documentation and samples for ArcGIS API for Python since they tend to not to follow Community as much

short of manually editing/classifying there is little you can do... except perhaps reduce your cell size by a factor of 2 or so. you will never get things to match perfectly, nor split perfectly. Perhaps you need to concentrate on identifying those potential areas of discrepency to accompany the main focus of the delineation
