Simon, I suspect that the raster functions may default to the coordinate system of the map rather than specified via the Environments tab.  I didn't see any Bug listed on the public facing Support site, but it doesn't mean that it doesn't exist.   In short, I always used ArcToolbox tools because of the Environment settings, which can be checked and set which isn't the case otherwise. ...
