What if you make a copy of the layer, add it to the Table of Contents, and select all features. Then work with Select by Location using the two layers and operators that might meet your needs:

Yeah - I tried some different stuff on the data and still see the issue. There is a vertical coordinate system. I set up my Pro map to match all coord systems. Still see intersection snapping issues. Resolution and tolerance appear to be default which is good practice. I exported to file gdb and still see snapping issue. I exported again to file gdb without z values and still see snapping issue. We're continuing to look into this and will circle back with what we find.

Thanks for the additional details, Duncan Hornby. How many layers are in the open map? Do many layers point to the same dataset that is input to your join? How many maps have been opened in the project? Any maps with tons of layers? Does the join still take this long when run in a new project with a new map? Are you able to provide the data and your project for troubleshooting? Can you try to run the exact same join in ModelBuilder and see if the tool completes faster? Tools run in MB use the main UI thread for execution, so there is not the overhead of background GPthread. Thank you!

Had you done anything special with your Pro Python environments? Cloned, added packages, etc.? Are you able to check that in the updated version of Pro before it crashes? If we're not getting anywhere there, it is probably a good time to contact support: Esri Support Contact Support

Try this: Open Control Panel Change the "View by" from Catagories to Small Icons Open the System Control Panel item Open Advanced system settings (may require Administrative access) Select "Environment Variables" Search the User and System Environment Variables for PythonPath and/or PythonHome These are not created by a default ArcGIS Pro installation Backup the variable "Value" into a notepad Remove the variables one at a time, testing ArcGIS Pro to determine which is causing the issue

Please share details about number of records in each table, number of fields, type of join, time for join to complete in ArcMap and time in Pro.
