You might want to test this, but I don't think removing records from hosted feature layers compresses the data on AGOL. I believe you need to delete the hosted feature layer and recreate it which presents the problem of a new itemID so web maps and web apps with that hosted feature layer would need to be reconfigured which is time consuming.

What type of database is the connection to (e.g. SQL Server, Oracle, PosrGres, other)?

Timo: Do you know when ESRI added this capability, enterprise version?

Have you looked at EventViewer on the machine to see if that provides additional clues on what the issue could be?

Did you by any chance migrate the problematic Experience Builder app(s) from Web AppBuilder? If so, was the Web AppBuilder app(s) more responsive?

How often does the data change where the spatial definition query becomes obsolete? Can you programmatically update the spatial definition queries nightly, weekly, etc. using a python based scheduled task?

Laura: Is overwriting hosted feature layers in Portal supposed to change the layer IDs? I thought that process was supposed to maintain layer IDs.

Do you perform a truncate and append from SDE to the hosted feature layer (hfl) or just an append of new features to the hfl?

You may need to densify the curves before the import process into ESRI software.

What type of data source are you appending to (e.g. enterprise geodatabase)? Are you appending data through a service or directly to the data source?

Do you have single sign-on enabled for your Portal? Wouldn't this prevent anonymous access to /portal/sharing/rest if it is to be accessed outside your network?
