You may be running into the limit of unique values in a raster. Go to the Customize > ArcMap Options > Raster Dataset. Adjust the 'Maximum number of unique values to render.' The default setting is to limit the processing time, so any adjustment up will increase the processing time.

You will have to modify the spatial extent and then fill in the areas that are Nodata with a value. You cannot add the null values to real values. There is workflow to work with the rasters with different spatial extents. You will have to make sure all of the spatial extents match and there are no null values in the areas that you are trying to keep.

It depends on the shapefile you are looking for. You can harvest the nodes, edges, domain or TIN Triangles. It just depends on what you are trying to achieve. Otherwise the raster will best represent the surface if contour generation is what is desired.

The tool Multipatch Footprint will yield the 2d footprint polygon for the building base. Then if you know the elevation of the base or roof, you can add an attribute to the polygon feature and then used the Feature 3d by Attribute tool.

I would consider using the Union tool to create the new feature that would split the polygon across the two zones. Then you should be able to process each building.
