You didn't specify what happened for 20,000 points. Was there an error? Did it finish successfully without an output? Did it just not work? If it worked for 5000 points but not larger then it could be that it your computer ran out of resources. You will have to provide more context or contact Tech Support to see if it is your data set or your setup

could be geometry dependent, but I just ran a quick test and clip and pairwise clip return the same results. Interestingly, if you switch the order of the inputs (clip one with 6 vs clip 6 with 1) the outputs were the same but the number of records in the table differed. clipping 1 with 6 did a dissolve producing a multipart shape, two of the shapes were overlapping and those internal boundaries were dissolved as well. A quick multipart to singlepart left 5 records reflecting the dissolving of the overlapping clipping boundary.
