Is the feature class in a SDE geodatabase? If yes, make sure there are no Locks on that feature class when you try to assign the Domain.

I think the original issue was that the Shapefiles were on Network Drive. The issue might not occur if its on Local Drive. I'll try to test this as well to check. Edit: I couldn't reproduce the issue as well.

Are you using ArcGIS for Desktop Standard or ArcGIS for Desktop Advanced? The options will be grayed out in case you are using a Basic license. So, you just need to make a Folder Connection in ArcGIS Pro to the above folder and should see all your connections there. Then you can Right-click on these connections and add to the required Project. Try the above
