check the ArcPy documentation for a parameter to set that value to true, I'd bet it's there. If not, maybe someone from the GDB team that's been added can chime in. Like I said previously, we've found that the manual process was all we've needed, so i'm not familiar with scripting this process.

No, it should of deleted the field, make sure you use the resultant .xml from the compare tool when you import the schema changes, not the original .xml you exported. That tool should add and delete fields, make changes to domains: Schema changes—ArcGIS Help | ArcGIS for Desktop

You need to unregister the replica from both GDB, then delete the data from the Child. then you can re-create the replica.

If you change the existing schema, IE add a field, change a domain, delete a field, you can use export schema -> compare schema -> import schema. If you're adding Feature Class, you'll need to re-create the replica.

You could do that, but unless you're changing schema daily/weekly I'd just do it manually when you made changes. No reason IMO to add that overhead to your nightly syncs. I'd just reconcile and post to Default and Synchronize Changes daily.

The Create Replica Tool is what I use. Answers for questions 1-5: you'll have to recreate the replica on the child you can use the Export Replica Schema -> Compare Replica Schema -> Import Replica Changes tools Same step as above, this is a manual process. Same step as #2. The Compare Replica Schema tool is only for making changes to the child database. If you are using a one-way replica, you'd only be pushing changes from the parent to the child, not the other way around. if you want to push and pull data from the child, then you need to use a 2 way replica

In the 10 years I've been doing SDE administration, I've seen pros and cons for both configurations. In a SQL environment, I prefer multiple databases. I find that it makes everything easier for the end user to understand. It gives you an additional level of organization for data as well. I also find user management easier by only adding who needs read/write to specific datasets to only the databases they need. Everything else is maintained with a read-only group. It really doesn't have an impact on performance as long as you right-size your environment. We are currently running over a dozen Enterprise Geodatabases.

This might be a stupid question, but does the ArcGIS server account have read privileges on the related table? Also, did you add the table to the map prior to publishing? The table has to be in the .mxd.

for # 1 You don't need to use Data Store, but you do need to have a Managed Geodatabase for content to be published to. This can be an SDE Database or the Data Store, your choice, with the understanding that scenes (3d) can only be published to the Data Store. You can publish data from SDE as Feature Services and edit them in Collector, Data Store is only used when you don't have data coming from a registered source with ArcGIS Server or for content that's created/uploaded in Portal.
