You won't be able to display popups from only a map service. It sounds as if you have an organizational account, which will allow you to upload feature services with more than 1000 points. If you had published both the feature service and map service together at the same time, you can display popups in the map service because the link is there to the features through the feature service. Since you published them separately, you can create a hosted feature service with all of your points and then enable popups for the map service, choosing to draw the feature information from your hosted feature service. You want to add highway symbols to the legend made up of line features, correct? The legend is populated from the symbology you set for the layers; it doesn't show labels or label symbols, such as highway symbols. You'll have to Convert the legend to graphics and then add the symbol manually. to the legend.

Following Duncan's suggestion, in case they don't appear after dragging and dropping the sub models into the main model, right click on the submodel within the main model and select Make Variable > From Parameter and choose your output variable.

Well, you could right click on Calculate Field and go to Batch, which will allow you to enter mulitple inputs, choose the field you'd like to calculate, and then run the tool. You can use the "Fill" option to populate both the Field Name field and the Expression field within the tool. There are no size limitations in terms of the size of the data, but there are limitations in the amount of features any browser can successfully display at one time, and 50,000 is pushing it, certainly. Take a look at these resources here, here, and here; the first is a blog concerning displaying a large number of features in a web browser, the second and third are resources that will allow you to play around with adding numbers of features to a map in a web browser to test the performance. What you'll really want to do is create two services; a hosted feature service and hosted tiled map service. If you publish them together, and use the tiled map service in Explorer, you'll be able to display all of the points in the data and display popups for the point features.

Have you considered creating a model or script using the tools within the Publishing toolbox? You can automate every step of publishing to ArcGIS Online; signing in, creating a service definition file, uploading it to ArcGIS Online, managing the sharing properties of the new service, and then signing out.

You can set current and scratch workspaces for individual models if you go to Model > Model Properties > Environments, check Workspace and then click Values. Is that what you're looking for? If not, I think you'll have to use a variable and inline substitution, as you'll need the workspace to be dynamic, based on where the inputs are coming from.

It doesn't seem like you've set the preconditions successfully; dotted lines should appear next to the solid lines that indicate where the preconditions exist: [ATTACH=CONFIG]17463[/ATTACH] Can you try to use the connector between the two outputs of the iterators and the Zonal Statistics tool and choose precondition and see if that works?

You won't want to use the Collect Values tool in your model. The Collect Values tool is if you want to iterate through folders and create a list of feature classes, and then use that list in something like the Merge tool. Instead, just use the output of each iteration as the inputs to the tool. Use Preconditions to make sure that both iterations run before the raster calculation runs.
