Instructions can be found on the Conda website. and I wouldn't use a clone of arcgispro-py3, but create a separate environment because PDAL is only available on the conda-forge site and not the main channel. When you create your environment I suspect python 3.13 should be the python version, then you can use conda install conda-forge::python-pdal as suggested in the forge site Python Pdal | Anaconda.org

Can you symbolize the polygons with a fill, it is hard to tell from just outlines whether the polygons overlap. I would run Multipart To Singlepart (Data Management)—ArcGIS Pro | Documentation to ensure that they are singlepart shapes. Also polygon 6 does indeed have 4 points in it, but the only way polygon 9 has 2 points in it is if there are duplicate/overlapping points (so example the point table) or the geometry overlaps between polygon 6 and 9
