Few main reasons of using an SDE Geodatabase: 1. You can't edit data from a Database directly in ArcMap. It can be published as a Feature Service and then be edited, but not directly. 2. You cannot use SDE functionalities like Replication, Versioning, Multi-User editing, etc on data from a database. These are sde functionalities and can be used on data from an sde gdb only. 3. Features like Feature Dataset, Relationship Class, Raster data, etc are not available for a simple Database.

The license file that you are using is for Workgroup and not for Enterprise. That license file can be used for SDE Workgroup and not SDE Enterprise gdb creation. The Create Enterprise Geodatabase tool needs an Enterprise license.

From the image it seems that you are already using a geodatabase. If you have imported a Shapefile into this Geodatabase using ArcCatalog, then the underlying feature class will already be 'Registered with Geodatabase' and 'Registered with ArcSDE'. It seems that you imported the data connected as "PUBLIC" user. Are you connected as PUBLIC when you are trying to use the options under Manage?

No, its not a setting, You will have create a Database Authenticated login, grant it required permissions and then make a connection with that in ArcCatalog. Then use this connection to register the database with ArcGIS Server.

When a new domain is created, the owner of that domain—that is, the user who created it—is recorded. Only the owner of an attribute domain can delete or modify it. This only applies to enterprise geodatabases; in file or personal geodatabases any user can delete or modify a domain. Yes, those will not be considered as conflicts. You can note down the Edits that don't seem right in the EDIT version using the Version Changes option, and ask the editor to correct them. Then do the Reconcile\Post.

Version Changes will only display the change between two versions. It won't give you the option to accept\reject edits. The conflict, as I mentioned, will only arise if the same feature has been modified in both the versions. Otherwise no conflict will be detected and Reconcile will complete without any prompt.
