Is that the right BUG number? My records indicate that's related to CloudFormation deployments failing: BUG-000121969 - Highly Available ArcGIS Enterprise deployments installed on Windows Server 2012 R2 intermittently fail to create the CloudFormation stack if the Portal for ArcGIS content store is set to use an Amazon Web Services (AWS) S3 bucket. Are the folders the ones named tmp-portal-<operation>-<timestamp>?

What do you mean "sticks"? Does the process not complete? The Portal backups are staged in the C:\arcgisportal\temp directory, and should be deleted once the backup is complete. What files are you seeing left over?

We're continually looking at how we package all of the different components and items in the installer to improve the times, but there's definitely still work to do. In terms of the ConfigurationUtilityCL.exe process, it's iterating through the install directory as well as the content directory to apply permissions. There are more than 100k individual files within the content directory on a new install, so once you add user content, the time it takes for the utility to run can take a long time.

We plan on updating the documentation you linked with that information. We'll also update it here and here under Disadvantages. No, a multiple machine site won't support rolling upgrades. In order to maintain availability during an upgrade, you can follow the majority of the steps outlined in the blog about migrating machines using the DR tool: Migrate to a new machine in ArcGIS Enterprise using the WebGIS DR tool After step 8, you can upgrade the standby environment to the latest version and when ready, redirect traffic to it. Unfortunately, this does require more hardware and machines to implement, but it's required due to the stateful nature of the software.

It sounds like you imported a new certificate for Servers internal web server, (6443): Configure ArcGIS Server with an existing CA-signed certificate—ArcGIS Server Administration (Windows) | ArcGIS Enterpris… This is fine to do, but you need to make sure the certificate CN or SAN is set for metconapp.metcon.domain. You can either get a new certificate from your certifying authority, (could be an external or a domain certifying authority), or use the self-signed certificate. I don't think there's a technical limitation to using local server names, but it may not be best practice depending on how your site is accessed. Are you on your internal network when attempting to access gis.mymetcon.com? Are you able to reach that URL in a browser? If you can reach it in a browser, you should be able to use it within the arcpy functions. If not, you may have firewall rules that block requests to that endpoint. You may have direct access to the 6443 endpoint of Server, for example https://metconapp.metcon.domain:6443/arcgis. You can try to use that URL instead.

Right, setting up an HA Portal isn't necessarily for more throughput, as the Portal is essentially just a website and all requests are making it into the primary Portal machine eventually. It's more so for redundancy/eliminating a single point of failure. And yes, setting up a multi-machine Server site serves two purposes, more processing power but also adding redundancy.

If the URL you use to connect to the Server within the .ags file is metconapp.metcon.domain, but the certificate is set to gis.mymetcon.com, then you'll get that prompt. You can either update the URL to point to gis.mymetcon.com or add metconapp.metcon.domain as a SAN to the certificate. If this is an externally facing site, then anyone can take a look at the certificate information and see the internal machine name of Server, though.

Are you trying to restore a backup from a different environment, or was the backup taken from the same environment? Where is the backup location set for the Data Store in the target environment? It seems like the only time that error is returned is if it's a permissions problem, so something else might be going on to cause the problem. I'd say the best way to troubleshoot is reach out to Tech Support so they can work with you on resolving the problem.
