The DR tool does require a JRE to run. By default, it uses the Java runtime installed with Portal. You'll need to install Java on the machine you're moving the DR tool to.

Take a look at the network traffic. There are requests that are failing, so it'd be good to know what those requests are and what the error response is. I’m taken to another host and installation (probably the one that the clone attempt was done for and the failure of which started this problem). I assumed that when you mentioned the machine was restored, it was restored from a snapshot and the machine name would remain the same. It sounds like the machine name has changed. Is that correct? Portal doesn't support hostname changes well, so if the hostname is different, restore to the same machine name. Modifying content shouldn't cause issues with signing into Portaladmin; did the login problem occur after you restored the machine from a snapshot?

Following up on Ben Turrell's suggestion, there are more issues than just accessing the portal database. The content is stored in the database as well as the content directory. Is your content directory on the same machine as Portal? If so, restoring the VM to a snapshot should restore both the database and content on the file system. What happens if you try to generate a token via the Sharing API, (https://portal.domain.com:7443/arcgis/sharing/rest/generateToken). There's no supported way to directly interact with or manage the internal database. It'd be good to understand the network traffic to know why you're getting redirected to sign back in. Have you looked at the traffic via Fiddler or your dev tools?

The site knows about a single config-store, which, in a multi-machine site, is located in a shared location. the joinSite workflow adds a machine to the site to use the same config-store in the shared location. Removing the machine will reset the site. If the config-store and directories are local in the original environment, you can try to run a backup and then restore the backup to your new server. If the config-store and directories were on a share, then the new site would try to use the shared config-store and directories, which would be a problem.

You'll need to use Fiddler or your browsers dev tools when loading the map in order to figure out why the layer can't load. You should see requests for the service, and then be able to look at the response to see what's going wrong.

Once you set the hosting server, you can't unset it as it introduces problems that aren't easily overcome. You can circumvent the home application block by unsetting it as the hosting server via Portaladmin, as you did, but any hosted services will not be hosted among other problems.

No, I'm not aware of any documentation, but it would be any item in the portal. Again, that could be user created items, Living Atlas, pre-installed apps, languages, etc. Any item in the portal will be indexed and searchable. There are some caveats, (what languages you have enabled, if you have LA enabled, etc).

Yikes, the machines API definitely shouldn't be empty, and that's certainly the reason why the Web Adaptor is returning that error. If this is a new portal, I'd suggest reinstalling and re-creating the site. There's no supported way to update the Machines API directly, it should be handled within the software, but for some reason wasn't.
