I have this working in a pop-up in MapViewer, but I'm trying to apply the same logic to an expression in the layer style (i.e. count related features and vary the symbol size by number of features). Does anyone know if this is possible?
I believe it might not be possible directly in the MapViewer. You might be able to do something with Layer View thing (not very much familiar myself) on portal/arcgis online with hosted feature services.
That said, if you data are in enterprise database and you have enterprise server, then I will be able to give you a solution.

@Bud yes, spatial def query should work with file gdb as well as for shape files 🙂
Unfortunately, this doesn't mean support for spatial SQL functions will come out of this project. Do you already have a separate idea for that functionality?

We are in the early stage of the development therefore a lot of things can change before we release this functionality. The current plan is to use the layer Properties page to set spatial def query just the way you do it for attribute definition query.

Are you using Set Data Source button on a layer's Properties page inside the Source tab? If so, then this is expected behavior. ArcGIS Pro data model considers the 'entire joined' as the data source. Therefore when you change the data source of a layer to a feature class, it simply swaps the entire join with the target feature class.
If you want to preserve joins, then you need to use Update Data Source.
