Are you using a single use, concurrent use or named user licensing model? You did mention you formatted your computer, so silly question on my part, but did you reinstall the ArcGIS Pro software on the C: drive?

@MitchellDrennan - I am seeing this behavior in my ArcGIS Pro 3.6 application as well. I search through the Support Calls to see if there was other customers calling about this issue and also reviewed the Enhancement ideas as well to no avail. I would recommend you create an ArcGIS Pro Idea about this item so it gets visibility with the ArcGIS Pro Development Team...

@ChristopherEby2 - interesting. Question for you - what is the character length of the username that fails at 3.5? At the 3.5 release, the limit was 30 characters and at 3.6, that restriction is no longer present. Further, there was an ENH-00121539 - "Allow ArcGIS Pro to handle user names, schema names and database names longer than 31 characters for DBMSs that support this functionality." that was implemented at 3.6 so perhaps that's why it works at 3.6 for you...

For this workflow, I would highly recommend creating a mosaic dataset in your file geodatabase as this is the best practice to manage large datasets in ArcGIS Pro. By creating a raster dataset, and loading the 100+ files into the raster dataset, you're effectively doubling the size of your raster datasets - one in it's native TIFF format and the other in the raster dataset. Mosaic datasets will reference the TIFF folder, does allow you to create overviews and pyramids and has a host of other properties you can set. To learn more, you can reference this page - Mosaic datasets—ArcGIS Pro | Documentation

From the Esri Technical Support FAQ - "Can ArcPy be used without installing ArcGIS Pro?" - "It is possible to use ArcPy without having ArcGIS Pro installed on the machine. However, another application must be installed to be able to use ArcPy, such as ArcGIS Server. ArcPy is a site package that is part of the default Python distribution in the arcgispro-py3 Python environment with ArcGIS Pro and ArcGIS Server. If neither ArcGIS Pro nor ArcGIS Server is installed locally on the machine, ArcPy cannot locate its license."

You could run the Raster to Polygon (Conversion)—ArcGIS Pro | Documentation and create a polygon feature class from your raster dataset. Then run the Clip (Analysis)—ArcGIS Pro | Documentation by a area of interest polygon so it's clipped precisely at the boundary.

@Palm_Tree - this does sound like a BUG to me. I'd recommend contacting Esri Support Services and work with an analyst to reproduce the issue and possibly create the BUG report. This will get it in front of the developers to address.

For BUG-000180065, it shows in the Product Plan but not fixed at ArcGIS Pro 3.6. But, maybe, the new MB UI fixes the issue with the new design.

Not that I'm aware of...unfortunately. You may want to create an ArcGIS Idea for this item so it gets visibility with the development team. Those closest thing I saw on existing ideas was this - Selection options – Scale selection symbols when a... - Esri Community - but it's not exactly what you're looking for I know.
