Have you tried setting a tolerance in the tool? Depending on the data, you may need one. You may also want to try running the "Check Geometry" tool.

The defect will need to be reviewed by the development team; however, in my testing of 2.1 (where it's not reproducible - an alias is given instead of the folder being renamed on disk), this is not a documentation defect. FYI - the bug severity is high.

Hi, I've logged this behavior as new defect for ArcGIS Pro since it's unexpected to have the folder to be renamed on disk based on the documentation. If you'd like to track this defect, or if you have further questions on it, please call Esri Technical Support at 888-377-4575. [BUG-000116059 - Renaming a favorite folder in ArcGIS Pro renames the folder on disk instead of creating an alias.] Thanks for reporting it!

I can't really think of why this is occurring, but maybe you can try the following: As that user, launch ArcGIS Pro. Choose About ArcGIS Pro > Options. Scroll down to Customize the Ribbon. Choose commands from drop-down, choose "All Commands" Search for "skip" (no quotes) Change it from Alt+S to Ctrl+Alt+S More here: Customize the ribbon options—ArcGIS Pro | ArcGIS Desktop

Try this: Open the map in Map Viewer, click Details, and click Contents. Browse to the layer you want to save, click More Options More Options, and click Save Layer. Once saved as an Item, browse to the item details page (at this point, it's stored as a Feature Collection). Publish the item as Hosted Feature Service. Once published as a Feature Service, you can then export it as a Shapefile, and some other formats. Try this: Make a Server connection to ArcGIS online Basemaps (http://services.arcgisonline.com/arcgis/rest/services) Open the Catalog window in ArcMap. Open "GIS Servers", click Add ArcGIS Server. In the wizard, Use GIS Service > Next > Set Server URL: http://services.arcgisonline.com/arcgis/rest/services > Finish. Set Tiling Scheme to Existing map service and navigate to connected Imagery basemap. Go to http://doc.arcgis.com/en/arcgis-online/share-maps/publish-tiles.htm#GUID-C467C9D7-443D-48D6-90AB-8204E3B9FD83 Replace step 5b with: Set Tiling Scheme to "Existing map service" and navigate to server connection to apply the World_Imagry Basemap.

I can't seem to reproduce this issue with your layer. A few questions: Does it happen at all scales? Does it happen in a new Project? Does it only happen when you (the data owner) is signed into Pro? Does it only happen when the Map is in a different coordinate system than the layer?
