How to clip a big area based on mutliple polygons at one step

I am working on a project which requires delicate lots of catchments based DEM. The following picture is a small demonstration of my question.

There are two layers in the above picture. The bottom one includes all the features. The top one includes 6 polygons I want to use to clip the bottom features. I am wondering is there a way to do all the clip at one step instead of doing it 6 times.

Merge the 6 polygons into 1 featureclass, then

Is there a reason that the 6 polygons need to be kept separate?

Yes, I want to separate them and treat each separated unit as a sub-catchment to perform hydrology analysis in PCSWMM.

You will have clip 6 times, in batch mode then, If you are using ArcGIS Pro, you can batch many tools
