I work with an Enterprise GIS that requires over a hundred entries under Database Connections in ArcCatalog. Are there any options, built-in or user tools, that would allow me to better organize all these connections? I'm just looking for something as simple as some folders under Database Connections where I can organize similar connection files.

Well they don't have to live in /users/username/appdata.. etc etc.
Simply create a directory and subdirs of your choice on your local or remote drive and copy and organize there.

And yes there is a required naming scheme but they're all very long and often only one character differentiating one connection from another. Trying to pick the correct one can be eye-numbing.
Organizing them is going to be a sweet relief!
And, I assume that you already have a decent connection naming convention?
We use something like this for the file name of the connection -
data base name @ server name (user) . sde or something like that.
