I can't seem to create an issue, which seems to be related to there being no linked document at the issue location despite point being in polygon that is related to a document, see image below

As I see in your screenshot, your polygons seem to be generated manually. Were these polygons calculated using the ArcGIS GeoBIM tools (Locate Engineering Documents)? Here a typical (and supported) ArcGIS GeoBIM polygon and its attributes like ItemID, FolderID etc:
In order to be able to connect your BIM models with the issues created in ArcGIS GeoBIM, we only support adding issues to valid document boundaries (requires a specific schema and the attributes mentioned above).
Let me know if working on GeoBIM supported polygons doesn't solve the issue.

I had created those polygons manually but had linked them to documents in ACC. I didn't realise that issues had to be associated with GeoBIM generated boundaries.

I would like to return to this topic with the same question. I have the same issue, but with the „system based" document layer.
I run the Force-update of documents and Issues. a few times.
The documents layer looks good, all works. The Documents and BimProjects polygons are made by default way, but I am not able to choose any:
- any type of issue
- no linked document
- no root cause
I see issue types in the ACC, but from some reason they are not propagated to the GeoBIM. Don´t you have any idea what to check?

Hi @VHolubec ,
I presume you do so, but just to make sure: You should be clicking within the borders of the polygon to create an issue.
If you're clicking within the polygons and no documents are listed in the Linked Document, it might be a permission issue. Please double check that you have "Full administrative controls" with "Manage" permission in the ACC project folders.
Another thing you can test: Please go to the connected ACC project in browser and try to create an issue for one of the documents.

thank you very much for reply. Yes I am trying to put the Issue point in the middle of the polygons of documents. I´ve also checked ACC - the permission looks good:
and I can create an issue in ACC which is propagated to GeoBIM when run the sync on the project.
I´ve noticed an issue on another place - when click in GeoBIM new issue to the map - there is a query on the background towards the FeatureService/Document layer which ends with Error 400: Unable to perform query. Please check your parameters.
I was checking the query and noticed that the error coming from Distance: parameter - when there is another value than 0, I am getting this error. It´s strange, but it looks for another issue, so far, I don´t know the source of.

A short update after following up the issue with @VHolubec :
It seems like there is an issue with the local coordinate system Czech S-JTSK (wkid:5514/102067) in the ArcGIS platform. The issue is reported to Esri Tech Support by Vladimir - Thanks for that @VHolubec!
I'll be following up the case and log a known issue for ArcGIS GeoBIM once the bug is official.
