We noticed that after upgrading our Enterprise 10.6.1 to 10.7.1 the collaboration we had set from AGOL to Portal was gone in Portal and broken in AGOL. Is this expected behavior? Just wondering how we should prepare for the next upgrade.

That is not an issue I have encountered before, I believe the upgrade process should preserve any collaborations. Were you able to successfully re-create the collaboration? If so I would recommend sharing any portal items with the 'new' collaboration workspace.
Were there any known issues with the portal pre-upgrade? Was the collaboration functioning normally? You may want to check the portal index status before your next upgrade.
