This issue is addressed with service definitions created using ArcGIS Pro 3.3 or later published to ArcGIS Enterprise 11.3 or later. Layer configurations such as popups and labels are supported when publishing from Python. For information on automating sharing web layers, see Automate sharing web layers.

In more recent versions of ArcGIS Pro, 001860 appears as a warning and should not have prevented the vector tile package from being created. The vector tile may not draw in some clients, so the warning appears to suggest creating an index polygons beforehand. If an issue still appears when sharing or creating the package, contact Technical Support.

Basemaps are required because they define the spatial reference of the web map and the tiling scheme for your cached layers. For more information, see Basemap layers. Have you tried publishing your web layers individually apart from in web maps? Also, if the default basemap doesn't work for you, you can always author a custom basemap.

With ArcGIS Pro, you can overwrite existing web feature layers. As part of proposal #2 (updating pop-ups), you can configure pop-ups for web feature layers in ArcGIS Pro and save updates to the appearance of existing web feature layers, including symbology, labels, visibility ranges, pop-ups, and charts.

This functionality is already supported in ArcGIS Pro. You can create thumbnails on the layer data source, layer properties, or map properties. When you share web layers from a selected layer, the thumbnail defined in the layer data source or layer property is used for the web layer portal item. Similarily, when you share a map as a web layer, the thumbnail in the map properties is used for the portal item. See Web layer metadata for more info.

@WalkerKB Are you aware that a layer's metadata is automatically populated in the Sharing pane when the layer is shared? Web layers store the metadata of what was shared such as the entire map, group layer, or single layer. See the following help topic for more information: Web layer metadata

@DougGreen The Pro.settingsConfig file that @AlfredBaldenweck mentioned is designed to allow you to deploy ArcGIS Pro with your default settings for yourself and other machines in your organization running the application. As a recap, the default unpacking location is "C:\Users\USERNAME\Documents\ArcGIS\Packages". The setting can be changed to "Ask where to save before unpacking" or "Unpack to the project's home folder" by the user. The setting can also be changed and locked by an admin.
