Thank you for the screenshots.... It seems that the coordinate values correspond to the values in Decimal Degrees (GCS). You need to do two steps. 1. Using Define Projection, define a Geographic coordinate system (GCS_WGS_1984). This will ensure that the coordinate values corresponds to its correct spatial reference. 2. Next, using Project Raster, you can reproject the above raster from Geographic CS to Projected CS (WGS_1984_UTM_Zone_48N)

You should use Project Raster—Help | ArcGIS for Desktop to reproject your data from GCS to PCS. You should NOT change the spatial reference from layer properties in ArcCatalog.

This is just my personal point of view. I think the Scene Package is meant to be used as a web scene in ArcGIS Online/Portal with Data Store 10.3.1 and above. It stores the cache of the multipatch dataset (It does not compress and store the original multipatch dataset). That is why, it can not be extracted.

The last point (Converting Map Elements to Graphics) in Dan's suggested link is useful for you. After converting the legends to Graphics, Ungroup it. And then double-clicking the particular text, you can edit it as well. Note: Once converted to graphics, the legend will no more be dynamic.

You could start with a spatial selection (Select by Location) on Layer 1 (Multiple polygon) where Layer 2 (Single Polygon) INTERSECTS Layer 1. Once the polygon(s) of Layer 1 are selected, you could export the data (with selected feature parts) to a new layer (Layer 3). Then execute UNION/MERGE (whichever is necessary) between layer 2 and Layer 3.
