As soon as you unversioned, the edits in the delta tables are gone, unless you performed a Compress, which you didn't mention here. You don't need to unversioned data to delete it. No, it seems that a backup is your only option now, if the edits are indeed deleted. Still take a backup of this current database, try to restore on a test instance and check if you can salvage anything. ** Just noticed that this an old post, so I guess you already must have taken care of this situation.

You can automate the synchronization process using Task Scheduler if required. Synchronize Changes (Data Management): ArcGIS Help (10.2, 10.2.1, and 10.2.2) Scheduling a Python script to run at prescribed times: ArcGIS Help (10.2, 10.2.1, and 10.2.2) http://blogs.esri.com/esri/arcgis/2013/07/30/scheduling-a-scrip/ For a One-Way Parent to Child replica, the replica shoud not over-write\make any changes in the Parent sde geodatabase. As the name indicates, the edits will be sent from the parent to the child gdb, thus the child will be modified. Still backing up of data is always a good thing before trying anything.

This piece of information isn't really providing much info. What is the issue that you are facing? While reproducing the issue and generating the SDE Intercept, keep a check on the time to get an idea as to when exactly did you observe that issue and then check the intercept file accordingly.

Did you install the 64-bit version of Native Client (assuming that your ArcGIS Server is a 64-bit machine) 40409 - Registering a database data store fails with 'Invalid database connection' or 'The data item is inaccessible' Also, try to register using the IP Address instead of the Hostname an check if that helps.

No, not really. Try registering from ArcCatalog if you haven't already. Create a ADMIN server connection and then use that to try and register.

Check the below links for suggestions on improving the sde performance: 24518 - How can ArcSDE performance be improved? In the above link, there are scripts (for Oracle and SQL Server) that perform the following: 1) Rebuild every index by any user that owns SDE data. 2) Analyzes the schema of each user that owns SDE data. 30673 - Improve the performance of ArcSDE with SQL Server

No, I don't think that has anything to do with installing SQL Server Express. I would suggest creating a new thread for the ArcGIS Server issue, as this thread mainly concerns the installation and creation of the enterprise gdb.

Those two options will show up...that is not an issue. You are able to see those, that indicates that SQL Server Native Client should already be installed (check this). Once you create more databases\geodatabase in that SQL Server instance, you will see more options in that dropdown.
