Are you changing any of the data (feature classes/tables) that are part of the Geometric Network that is built? If so, I could see how this may cause an issue due to the underlying GN tables that are hidden. I would also move this to a better space than GeoNet Help. To add to what Steve said: yes, the query layer is dynamic. It does not create an object in the database. Query layers can only be stored in a specific MXD (Map Documnet). Have your tried to rebuild the index on the feature class in SDE to see if that is the issue? What version is the geodatabase at and what RDBMS are you using? I am impressed that it connected to your 9.3.1 GDB. I would not expect that tool to work with a 10.4.1 client. Client and geodatabase compatibility—ArcGIS Help | ArcGIS Desktop Can you try with a 10.2.1 with the UTUP 7 patch? I would include the system tables when running the tool as the enterprise geodatabase administrator (SDE). The tables you reference are involved in the versioned workflows and updating the indexes/statistics may help performance (depending on the number of records in the table and fragmentation). You may want to look into creating a backup and then restore it to the other PostgreSQL instance PostgreSQL backups—Help | ArcGIS Desktop Restore a geodatabase to PostgreSQL—Help | ArcGIS Desktop If the data is versioned this is the best option to keep all the tables in their correct states.

What is leading you to believe that you may have geometry errors in the feature class? If the data is not versioned, you could export the FC to a file geodatabase and re-run the GP tool and reload after the data is corrected.

As long as the version of SQL Server is supported by the version of the enterprise geodatabase. I would also look into what vangelo-esristaff mentioned in just migrating the data via an ArcGIS client into a fresh geodatabase.
