Not sure I fully understood your workflow. Are you saying in the image above you want to identify polygons (from the yellow layer) with a specific date but you want to display only the polygon from the blue layer that contain your yellow polygons?  Rather than doing a definition, why not select the polygons with the date and then use that selection to select the bounding blue polygon? I like this idea but would be surprised if it is implemented as no other tool has such a checkbox option. What all tools (but may be not this one?) do is honour the environment setting add to display. Firstly there is no attribute table as NDVI data is typically a non-integer raster, i.e. it is float 32 and such rasters do not have an attribute table. Don't know what the difference between integer and float is? Go Google that. Classify is failing to run because unsurprisingly your float raster exceeds the default limits. In this case go to the options and change it, but what to? Doesn't matter chuck a bunch zeros after the number, I show what I did for my float raster below. Go back to your symbology Pane, you will have to change Primary symbology dropdown to something else then back to Classify and hey presto it all starts to work. I was able to replicate the issue, your code ran in the Python console but not in the IDE VSCode. After digging a little (i.e. reading the help file) I noted that the input is a Mosaic Layer object but you supply a full path string. I think the short answer is no. In ArcMap you had python addins that would allow you to interact with a feature, this type of interaction is yet to be supported by arcpy in ArcPro. As I understand it, if you want your user to interact with features on a map you have to go down the pro SDK route. The only other thing to mention is that geoprocessing tools allow you to draw into a layer which would feed the geometry into say a select by location tool, you need to click on the pencil. I've always found this to be a bit clunky and never liked the fact it creates an actual layer which I then have to delete.   ... View more

A workflow to solve this that could be done in model builder is to step through each polygon and use the select by location to select up adjacent touching polygons. You then deselect all polygons that do not have the same name as the selecting polygon. Then that is your combination which you can tag with a field calculate. As you step through each polygon you will come across the inverse so you could have some logic that skips the tagging step or simply overwrite it. This "brute force" approach won't necessarily scale well if you have billions of polygons your are testing. You don't give any indication of the scale of processing you desire. ... View more

RivEX has a tool for extracting out nearby network in an upstream direction starting from a point snapped the the base river network. So as long as your network conforms to RivEX requirements, you could extract out the end points of your critical habitat network, ensure these are snapped to the base network and run them through RivEX. I would say your 2nd paragraph lacks the detail, yes you have mentioned the key steps but you don't say how you have run the tools, for example did you enter input junctions what was the connectivity policy you had set? You then don't say what parameters you had set when you ran the Trace, there are lots of options. Even if had just blindly accepted defaults....you don't say that, so no one can offer up a solution. All that said, you did provide a sample of data. I imported your data into a file geodatabase  featuredataset built with the same coordinate system as your sample data. Ran the create trace network and enable network topology using just default settings. No errors, they ran to completion (just a few seconds). I was able to run the trace tool but the results were poor and that is due to the quality of this dataset. Look at the screen shot below, the river flow directions are pointing u/s and d/s. There are many breaks in the network as indicated by the red points which are the nodes of the network. You can clearly see it breaks at roads and other features. I would deem this network untraceable, but I still did not get the error messages you were getting. I'm using ArcPro 3.3.1    You need to close the gaps, or get the originator of this data to resupply you with a fully connected network. This is a wild guess, so your geometry has no Z-values which you clearly show. Does the coordinate system of this Feature Class have a vertical coordinate system and could that be the problem?   So here is a screen shot of a dummy dataset where I have set the coordinate system to be British National grid and set its vertical coordinate system to be Newlyn. I think Jesse's approach is a superior method in that you don't have to convert to annotations and tweak positioning which was a limitation in my approach. Over the years I found various ArcPro tools to have unwanted behaviour when employed within a model builder environment, especially field mapping, seems to be quite problematic.  I've always felt it has been a sort of chicken and egg situation in these cases.
