So I test the workflow in ArcGIS Pro 3.6.2 and ArcMap 10.8.2 and the results are identical (see images below). So nothing appears to have changed in the Clip geoprocessing tool from what I see. polygon_a_clip_output.jpg polygon_b_clip_output.jpg

Based on Dan's response, maybe the defined coordinate system for your raster is incorrect. You could test this thought by running the Define Projection (Data Management)—ArcGIS Pro | Documentation and rewrite the projection file. Then bring the raster dataset back into a Map View and see if it projects on the fly correctly.

Are you using a multipart polygon by chance? To my knowledge, there's been no change to the Clip GP tool. There is a new Pairwise Clip GP tool listed on the header of the Clip tool. Could be worth a test too.

At ArcGIS Pro 3.5, this was listed as BUG-000177649 - A warning prompt is returned while adding a python toolbox(.pyt) stating, "Opening a Python toolbox runs third-party code. Confirm you trust the source before proceeding." At ArcGIS Pro 3.6, the defect was resolved so refreshing a Python toolbox no longer causes the security warning to be seen again. (ENH-000177649 - closed) At ArcGIS Pro 3.7 (coming soon), there is now a checkbox to the Python toolbox security warning box to never raise the warning again for that particular Python toolbox.

@AntonioBurden - it's not my dataset/issue. But you could create a new FDS certainly, copy/move the feature class to the new FDS and retry the workflow. What is the result?
