We are publishing services to our Portal as Map Services from our registered enterprise geodatabase for use across various web maps. When publishing the services to our federated server with Portal (NOT the Hosting Server), those pop-ups carry up just fine. However, when overwriting the web layer from Pro, those updates/changes to the pop-ups do not carry up into the map services overwritten on the federated server. When publishing and overwriting services from the same Pro project to the Hosting server, there are no issues with pop-ups updating.
In order for me to bring in my new pop-up changes into the map service. I have to delete the layer/service entirely and republish it from Pro and then remove/re-add it to the web map. This is not the case when I overwrite the same service that is published to the Hosting Server. We are intentionally not managing pop-ups, symbology, or labels within the web map itself. We are doing all of the work in Pro and want those changes to the pop-ups to carry up to the item stored in portal.
Could there be some settings in when adding a federated server that was missed in order to make sure overwriting the pop-ups updates the item stored in portal? It's odd that when publishing for the first time, those pop-ups are fine, but not when overwriting.
Standard esri support is unable to replicate the issue and before opening a premium support ticket, I thought I might see if anyone else has experienced this behavior after federating a new server with their portal.

Yes, we figured this out.
We created a headless account to own all of these services while publishing as my named user account. We discovered that you need to own the portal item AND be signed in as that user who owns it in your Pro project when overwriting the service to update the pop-ups successfully regardless of being an Administrator in your portal.
Esri officially logged this as a defect because this is not the case/behavior when overwriting services that are published to the hosting server. If it's on the hosting server, anyone can update the pop-ups and overwrite successfully.
They also suggested changing the item description choice when overwriting. Using the headless account for us works fine for our workflow, but you could give this a shot as well.

We have exactly the same issue in Enterprise 11.3 (10.9 was fine). Everything except pop-up configuration is overwritten.
