GIS Server and Portal Managing services

I am building an enterprise Portal Site. How am I going name services and hosted feature layers, how do I manage the folders? Are there any recommendations other than the spreadsheets and Visio "Site Architecture Diagrams"? Are there any best practices for this type of development? oh don't get me started on sites, pages and dashboards...….but they are inevitable…..

Thank you, there is good information in the document and links. I think I'll plan as much as possible in Visio and create some Portal standards and protocols. Scalability is my real concern and not making a mess as administrator.
