Using the Align Edge Tool on polygons within the same SHP file.

I have multiple polygons with different attributes (it's a zoning layer), and I am trying to make all of the edges of the polygons coincident with each other. But, when I use the Align Edge Tool and a map topography, it overwrites or deletes one of the polygons.

Are there any other solutions to this problem?

To create adjoining polygons, you have to use the following Creating adjoining polygons—Help | ArcGIS for Desktop with the auto-complete tool.

Yes, I know that. But, I already have the polygons, I just want them to all share an edge, instead of being a couple centimetres apart.

Oh good, then you at least have something to work with, so short of editing, you will have to correct or estabilish topology rules to fix the problem.
