Error in printing from the default print widget

I'm getting an error when I try to print from our 3.1 Flexviewer using the default print widget. It uses the Esri GP toolhttp://sampleserver6.arcgisonline.com/ArcGIS/rest/services/Utilities/PrintingTools/GPServer/Export%2....

The error only happens when I turn layers on or off. Below is the error I receive:

It appears the print GPServer setup by Esri is limited to 1,000 features, which I believe is the default. We don't have ArcServer so we can't setup our own print service. We do have AGO, but to my knowledge, you cannot publish a GP service through AGO.
