we have many of these point features in the map, if I use delete identical it deletes other features whose having the same attribute value. can anyone please give an idea on this?

If each multipoint group has the same coordinates (x,y, z), then expect them to be deleted.

If the multipoint group doesn't have the same coordinates, then you can't use anything to distinguish them apart except the coordinates.

Delete Identical is working as expected then, not as you want it to

you have Multipoints, Singlepoint would enable you to delete/identify on the shape field
