This one has me perplexed. I've used the FC to FC tool many times before with no problem.
This time however, it's not copying all of the features (See pics below).
I've made sure I had nothing selected, I made sure that the extent I selected in copy included all features.
I tried just plane "copy features" tool and this failed.
Any suggestions as to how to correct this would be appreciated.

The only thing you didn't try was to select all the features, then check the environments table for the tool to ensure that the extent is set the union of all the features.
If that doesn't work, reboot, restart, add the layer to a new map and try again
Unfortunately neither of those things worked 😞

What is the data source of the flood hazard layer?
The problem is I can't use the export features since this layer comes from a REST endpoint. So I was using feature class to feature class to make a copy of it. But it seems no matter what I do it's only copying about 30% of the features.
I was worried about that. See the comment from @SepheFox1 below. I would guess that is what you are encountering.
There is not a way around that unless they increase the export feature limit.
Looks like you might be hitting up against 1000 feature limit for exporting.
