It is possible to set the visibility for layers in a WebMap via URL-parameters. We need the same functionality for WebApps so that we can use the same WebApp for different questions.
You can use Hosted Feature Layer Views:

A hosted feature layer view is similar to a copy of a layer but is more powerful because it allows you to control more than just how the layer is displayed.
Thank you for the hint Katie. But we don't want to upload data. We want/need to use our ArcGIS Server Services.
Same here as Andrea Bitter wrote.
Esri...please abandon from the idea that every one wants to share everything with everyone. ArcGIS Server Services are a good way to publish data for viewing but not share the data itself. I am so annoyed of the problems I have to work around every day just because Esri doesn't support features for data that is staying on customers own servers.
