We have two ArcGIS mapping servers (server1 and server2). I registered server1.domain.com:6443/arcgis, but I am not able to register server2.domain.com:6443/arcgis.
When I attempt to register server2, I get this error message:
A duplicate was found - Operation cannot proceed
My understanding is that the Web adapter shares the workload between server1 and server2. Since both server1 and server2 are "active", I would like to monitor both servers.
What is the proper way to register server1 and server2 in ArcGIS Monitor?

It sounds like both of your ArcGIS Server machines are part of a single server site.

When registering a multimachine ArcGIS Server site, you only need to register one machine that participates in the site. The machine that you register is designated as the primary machine with which ArcGIS Monitor communicates. If the machine becomes unavailable, Monitor automatically attempts to communicate with other machines in the site to continue collecting data.
You can additionally monitor each of the host machines separately by registering each as a host component, but an ArcGIS Server site can only be registered once.
