Dot Net Nuke Integration

We are moving our site to Dot Net Nuke and am wondering if anyone has had experience with integrating with the JavaScript API.  I have some simple maps that work fine in a regular old webpage but are having issues when embedded in the Dot Net Nuke environment.  Any ideas or thoughts on this would be helpful.
