I noticed that you cannot query layers that are contained in a layer package or layer file. Are only layers from a geodatabase able to be queried? Am I missing something? Or is this just not possible?

Scott, not yet. This is abstract from the help:

"To open the Query Builder select the layer you are interested in within  the Contents window then pick the Tools tab on the ribbon and click the  Query button. The layer you select should either be a point layer, a line layer, an area layer or a map service layer. ArcGIS Layers  and Layer Packages (indicated by the symbol) have been specifically created  by their publisher to display the relevant information and therefore cannot have  further queries applied."

You could do spatial query against Layer Packages with the Query Plus add-in though: http://www.arcgis.com/home/item.html?id=86d1eb20b0564b9f8a528e0e723ae3e6
