We do have around 4100 of 1cm imagery TIFF files on an SDE Mosaic Dataset that we have published as a cached service. As we do get new files each month we update the Mapservice Cache for the new location using "Manage Map Server Cache Tiles" tool (while specifying the extend of the new area so it wont build the whole cache again). This process was working fine until one day we got this error while running the "Manage Map Server Cache Tiles" tool.

Because this seemed like a permissions issue we published a new Un Cached Dynamic Map Service using the same Mosaic Dataset. The Mapservice was rendering the new area just fine and did not give any errors. So ArcGIS Server was able to access the rasters otherwise it would have not rendered the Dynamic MapService correctly.
We did Analyze the mosaic dataset from the machine we have the ArcGIS Desktop installed and here are the results:
