It was running fine a few weeks ago. I made some changes using application configuration manager and since then its crashing on launch. I uninstall and reinstall not only Explorer for ArcGIS but also ArcGIS Desktop but no success.
I also tried to cleanup different folders and registry locations and it also not helped. Is there any way to 100% clean uninstall or a logging feature to troubleshoot this issue!

Have you deleted your "My Default Map.nmf" file from -
"C:\Users\<name>\Documents\ArcGIS Explorer"
Have you deleted the application data files in [User]\App Data\Local\ESRI\ and [User]\App Data\Roaming\ESRI ?
I can't remember the exact names of the folders under the ESRI directory (Explorer 2500/Explorer 3400 and ArcGIS Explorer Desktop I think are the names), but this is where AGX expands out all of the configuration information. If those folders are still in there, even a new installation of AGX will try and load the configuration it has saved in there.
The problem fixed when I uninstall the ArcGIS Server from that machine.
