Consider one of the object-oriented classification programs like Feature Analyst or Envi's Feature Extraction Module. You can try to use a Supervised Classification or Unsupervised, but the processing might be more difficult.

Have you tried to create a Mosaic Dataset or an unmanaged Raster catalog? One of the outputs are a polygon feature class that can be exported that has the rasters correlated. This should be the most direct option.

There are too many questions to consider a solution. First and foremost, what is the bit depth of the original raster? What is the size of the raster? What compression? Is there a colormap? There are many considerations and will need specific examples. What it sounds like is the nodata value was not defined and ArcMap promoted the bit depth and then the other programs cannot display the data. Or the color map created cannot be accessed by the other software. However, if you have a specific example, please log a Support Incident to get it tested and logged.

There is the Clip tool in ArcToolbox or as alluded to there is the Extract by Mask. Since you said something about dragging the layer, I assume you are using the non raster clip. I would look at the heading under Data Management > Raster > Raster Processing for the correct tool.

If you are creating the NetCDF, I always recommend using a format checker, like the one found here to find any errors with regards to the formatting. Out or curiosity, how is the performance of a 1 gig NetCDF file on your system? Most of the NetCDFs that I have used are no where near that size of file and still generate fairly good sized rasters when exported. Have you taken a look at how large the 5 Gig NetCDF raster output will be? I still would consider using a smaller file based on your description.

If you switch the format of the output, will the script work? If so they I would consider testing whether or not you can actually use the Create Raster Dataset and create a raster at that location with the normal geoprocessing tool. I have seen plenty of situations where GRIDs for whatever reason do not play well across network locations. The issues seem to be network and are extremely difficult to pin down. So for me, I would test to see if you can in fact create an empty GRID there at that location. If it fails or if you see a 1 bit file with the name you used, then I would consider another format. You can process a .tif or .img in other processes and get the desired results, you do not have to maintain the GRID format.

For the white spaces, can you indicate what the RGB values are? You would want to adjust the values to account for those values. If you have some artifacts on the edge, then you should consider how much overlap you have. If you can give up some of the data, then I would recommend measuring how much would it take to remove the white and then use the shrink. This will bring the boundary of the footprint file and allow the rasters to display as desired.

Remember you are creating a layer and it may be subjected to the memory of your system. While you may have a lot of RAM to spare ArcMap is a 32 bit process in the foreground and at 10.1 background it is 64 bit. Can you indicate if the process fails due to memory? While I have never tried to create a NETCdf of that size, I would think that the limitations of a layer file on your system would be the issue.

Create a polygon or some other feature that can model the new height of the water and set that at the base height(assuming the water level elevation is constant) and then you can see the areas that will flood. If you have a raster that indicates the water height, you can then use the Raster Calculator to add the depth change to each pixel and then set the base height to that and see the areas that are inundated. So depending on your data there are options.

The presence of the pyramids will affect how many overviews are created. If you remove the pyramids and then generate new overviews you are not really gaining much. I am not sure where you are going with this, but perhaps if you are looking to generate more overviews, you can use the define overviews to force more overviews to be created. This will give the image service more levels to choose from and increase performance. Perhaps you should take a look at this blog.

NetCDFs are primarily always WGS 1984. The ArcMap NetCDF tools work off the idea that the coordinates are always WGS 1984. There are a few exceptions in regards to the format and this document discusses some of them. The datum are always considered to be WGS 1984 even with the gridded attribute is included that is referred to here. Take a look at the information here and see if it helps.

Very open ended question. It is usually data specific. Usually if you ignore the pyramids, it will generate more overviews to cover for the data. The overviews increase the performance.

Also be sure to check the symbology of the raster in the mosaic dataset. If it is grey and you see the standard deviation stretch as None, then you will need the statistics. If it is grey and you have statistics, then apply a stretch. If the rasters are still grey then be sure that you have access to the data. By default, if the raster is not available a Constant Function will be appllied and the missing overview or raster will be grey.

The Delineate TIN should take care of the outside edge. The triangles you are seeing seem to be an issue with the data. Does your LAS Dataset have the same downward spikes? It seems that the issue is more with the data, the triangles that the delineate is to clear up the gaps along the edge, not remove from the inside. I would caution running the delineate not just on the outside.
