If the zero values are changed to nulls they will be ignored, that is by design. The pattern of your points tell me that you'll need covariates (explanatory) variables. Cokring or better still EBKRegressionKriging in Pro 1.2+

You cannot set the extent larger than that of the input points with EBKRegressionPrediction. The other interpolation tools (except NaturalNeighbor) can be used for extrapolation. However, be warned. It is a bad idea to extrapolate.

How many columns and rows in the output raster? How many rows (or features) in the input polygon feature class? What raster format are you using: fgdb, grid, img, tiff? Polygon feature class in what format: .shp or fgdb? What version of ArcGIS?

What do you need the contours for? From what I see in the IDW/Natural Neighbor output is that there are very steep gradients which will produce many contours. The best way to decide which interpolation suits your data best is to do validation and/or cross validation.

The interpolation tools, for example, do not use any resampling method. You decide on your cell size and a prediction is made at the center of the cell and that value is assigned to the cell. -Steve

I would convert the raster to points and then interpolate. If you use an exact interpolator set the cell size and extent equal to the raster you want to fill. With an inexact interpolator you'll have to use CON to replace the NoData. -Steve

Because many of the inputs in Spatial Analyst's Surface toolset use elevation data their behind the scenes resampling has been changed. From the help of Aspect; When the input raster needs to be resampled, the bilinear technique will be used. An example of when an input raster may be resampled is when the output coordinate system, extent, or cell size is different from that of the input.
