What do you mean by selected? Do you mean that you have highlighted them in the table of contents or that there are features selected in the layers in the data frame?
Hmm with python I dont think so. Perhaps with ArcObjects. You may want to ask those folks if they know a way. Or you could make a list of the feature classes and input for the tool. So you have to put in which ones you want at tool run time.
