Have published print service with new templates, I know its active. Toggled layout options in the localmaps admin tool. However the prints are still pointing to the old blank ones. Is there a hard config file in the backend pointing to templates directory that has been set?

Have you tried resetting the viewer ?
Its under settings, right next to the Load Defaults button. Do that, make sure you clear cache and then open LocalMaps and try it again.
