Is there are way in ArcGIS Online to upload a Web App Template that I have adapted on my desktop to be seen in the Web App Builder templates when user's of my organizations create an app?

I believe you can only use custom templates in the WAB Developer Edition. You are stuck with the canned templates in AGOL WAB.
