Spatial Join shows 0 in all fields in ArcGIS Pro

Have a problem that appears suddenly, not every Run session.

It's similar as described here https://community.esri.com/thread/23509 but now in ArcGIS Pro

Have two feature classes one with larger polygons another with smaller. Tried to convert smallers to point - same problem. Should be no scale conditions as was mentioned in the post above.

What's a decision for solving that?

It could be that the two are in different coordinate systems and hence their spatial locations don't overlap.  Projection-on-the-fly makes it look like they do.

I've checked model results. Coordinate systems are similar. What tool should I try to test and reproject them on the flight?

Roman.... The best way to check the coordinates is to actually calculate the XY values 

Add XY Coordinates—Data Management toolbox | ArcGIS Desktop 

because

The output POINT_X and POINT_Y field values are based on the coordinate system of the dataset, not the coordinate system of the map display.

You can delete the fields after.

The reason?  If a file is defined wrong!, checking the metadata under its properties won't help.  

Similar, isn't the same as the same, so you should report what the coordinate systems are, but better still, compare the coordinates for both files.

The locations will either overlap, or they won't
