I have made project templates for organization wide use and stored them as a file on a shared server. They worked fine for a little while, with each project copying the geodatabase of the project template and being stored as a standalone .gdb in the new project folder. Recently, however, projects being made with the project template started automatically connecting to the project template's ArcPro project folder and the newly created projects .gdb and toolbox seem to be stored in the project templates ArcPro project folder itself. It seems there is some hidden connection I'd like to turn off or maybe just a bug?

From what I've learned, a project template will always include connections of the geodatabases and folder of the original project the template was made from. It's straightforward to remove these connections and have made sure to include it in my coworkers instruction.
After making that post, I re made the template from the ground up, making sure not to have any data copied over in the project templates creation and that helped. There is also a documented bug with toolboxes when using templates on a shared server, the created projects' toolbox creates a copy of itself in the original projects folder the template was made from. I hope this clears up the connections you might be seeing between projects.
