PDF is different when opened with Illustrator

I have a pdf that was created with ArcGIS. When I open the file as a pdf it look fine, but when I open it in Illustrator, items shift and items are missing. I thought it might have been wonky compound paths or weird groupings but this is not the case.

Any suggestions why this is happening? Any suggestions of what to do when exporting from ArcGIS.

I would recommend exporting the map to AIX using the workflow here.  Then use the file in ArcGIS Maps for Adobe Creative Cloud (here) .  Requirements to use this workflow is here.
